Jerrai d5526bd480 docs(skills): remove duplicated sections in skill references (#6164 )

- skills/hyperframes-cli/references/upgrade-info-misc.md: the "Remaining
  harness usage" section (heading plus three paragraphs) appeared twice in
  a row; removed the second, byte-identical copy (8 lines).
- skills-manifest.json: regenerated the hyperframes-cli content hash, as the
  manifest check requires after a skill file changes.

No wording changed.
